Shopify Peptide Payment Processing: What Works After Shopify Payments Says No
Shopify Payments excludes peptides. The realistic options are a permitted third-party gateway, a hosted payment page, or a separate checkout — here is how each works and what Shopify allows.
Why Shopify Payments closes peptide stores
Shopify Payments is a Stripe-powered aggregator with its own acceptable-use policy, which excludes pharmaceuticals, research chemicals and unapproved drugs. Stores are reviewed automatically and manually; once the category is identified, Shopify Payments is disabled and the payout balance is held. The storefront itself is usually allowed to remain, which is the important point: the problem is the payment provider, not the platform.
Option 1: a third-party gateway that Shopify permits
Shopify allows third-party payment providers, but restricts which ones a store can install based on the merchant's country, plan and products, and charges additional transaction fees when Shopify Payments is not used. For some peptide merchants a certified high-risk gateway can be installed directly, with the approved merchant account attached. This gives a native checkout experience and is the preferred route where it is available. Whether it is available depends on Shopify's current policy for the store's products; KLAUDE checks this during the eligibility assessment rather than assuming.
Option 2: hosted payment page
The customer builds the cart on Shopify and is redirected to a partner-hosted payment page for the card step, then returned to the store. Card data never touches Shopify, the descriptor and legal text are controlled on the hosted page, and the integration is light. The trade-off is a redirect in the checkout flow, which costs some conversion. For many peptide stores this is the fastest way back to accepting cards.
Option 3: separate checkout domain
The Shopify store acts as catalogue and cart; checkout runs on a separate domain (for example a WooCommerce or custom checkout) connected to the approved gateway. More work, but full control over the payment experience and an easy place to add ACH, bank transfer and crypto alongside cards. Used by merchants who expect to scale and want multi-acquirer routing.
What stays the same on every option
The merchant account is approved on the basis of the website, catalogue and entity — not the platform. A Shopify peptide store with dosing content, coded product names or missing legal pages will not be approved on any option. Fix the underwriting issues first; the requirements guide lists them and the free readiness review checks your store against them.
Practical checklist for Shopify peptide merchants
- Keep the storefront compliant even while Shopify Payments is disabled — the acquirer will review it as is
- Remove any residual Shopify Payments or Shop Pay branding from checkout once a third-party route is live
- Use Shopify's legal page templates only as a starting point; the terms must name your entity and governing law
- Set a restricted-state / restricted-country list in both Shopify shipping settings and the gateway
- Plan a backup MID from the start; Shopify stores are disproportionately exposed to a single provider

Questions
Will Shopify shut down my store entirely for selling peptides?
Usually Shopify disables Shopify Payments rather than the store, but Shopify's own acceptable-use policy also applies to the storefront, so compliant presentation matters for the platform as well as the acquirer.
Does Shopify charge extra for a third-party gateway?
Yes, Shopify applies an additional transaction fee when Shopify Payments is not used, which varies by plan. Factor it into the fee comparison.
Can I add ACH or crypto to a Shopify peptide store?
Through a hosted page or separate checkout, yes. Native Shopify checkout options for these methods are limited for the category.
